One thing you missed was the armor shop in Pandora - once you free the villagers from their trance, it sells some upgraded equipment. I don't remember exactly what it is or how long it will be before you get better stuff, but considering that it's the last shop to open in the area you can currently explore, it's probably worth checking out.
