Because you're an immortal with the ability to travel time and space at will, and you were the last person on the scene when he disappeared.
After Homunculus delivers that line, the game cuts to the flashback scene we saw in ending D. The first half is the same---

That's the first line it's different, so we'll pick up from here. Homunculus is feistier this time around.

So, why is it so different this time?
Because instead of it being a flashback, it's Homunculus telling Eike what happened, and conveniently leaving out vital information. I'm sure there are people out there who think that Eike's history changes based on the actions he takes in the game, and to them I say, why do you believe a word out of Homunculus's mouth? I wouldn't trust him with a nickle. I'm sure he'd be up to five cents of evil in no time.
I don't want to have a beer with him anymore.
I miss the PS2s crazy orb teleportation animation so much.
We can all agree, this is the perfect time for mecha Homunculus to show up and lay waste to the city.

That might crimp getting into her pants. I wonder if it's worse being in the friends zone or in the dad zone.

That ending was MUCH happier! You don't erase anyone from the time-line, you get a hot chick who adores you and might like you even more once she's spent more than half an hour in your presence, and everything's generally cheerful. Someone really should tell Mr. Eckart that Eike's time traveling shenanigans turned up someone about his daughter's age named, "Dana," I dunno, seems like something he might want to know--but that can wait. Hugo gets to keep his memories of his adventures, and will probably move on to reshape science and kick off the Renaissance. And there's the whole kitten/Miriam/chocolate triumverate we had ending D. Oh, and Homunculus gets to have adventures surfing through time and space buying souls.
Still, when Eike dies, his soul will be claimed by Homunculus. And whatever relationship he winds up having with Dana will be strained as she grows older and older and he remains eternally young. It'll end with her cursing his unchanging as she succumbs to senility and kidney failure... so that's pretty .
But maybe that's the way it should be. The future is what Eike makes of it, of course.
